travelling with 2 kayaks

Hey there all,
I am nearly finished with my Chesapeake 17lt and am just starting a Chesapeake 16 for my girlfriend. Upon finishing the boats I'll be packing up my car and driving from Boston, Massachusetts to Seattle, Washington. I have a small Subaru Outback Sport with racks that have about a 3 foot spread. I was hoping to drive out with the boats on top of the car but am rethinking my decision ... too much road salt, rocks, and chances for damaging the boats. I considered sewing up some covers for the boats and trying it anyhow, but am soliciting advice from anyone who has tried this before or who might have a better idea. Is there an inexpensive and secure way of shipping them across the country? Please help ...
