Repairing paint chips

The bottom of my painted kayak shows the signs of wear from scraped bottom or side and left what looks like inverted scabs where the paint chipped off. I tried light sanding and repainting a coat over, however I notice that the indentations are still present. Wondering the preferred method to fix these. I assume I would sand more aggressively and get a wide dip - but then it seems I just make a bigger scap and more obvious. What should I do to fix those scab indentations?
