Yup, it's a no-no to store wood that way without a block under it, and now you're an expert on why it is... :-)
If you try any staining per Charlie's expert advice, I would add that it's a good idea to try everything out on scrap first. Doing test runs on anything that departs from the straight-and-narrow is always a good idea.
Personally, I would be tempted to proceed as though nothing happened at all, except to minimize the stained areas as you say, by scarfing as much off as you can. I just don't think it would be all that noticable on the finished boat, but then, I haven't seen your panels either.
Whatever you do, I hope you'll report back how it came out!
