For #1, a little bit of stagger is normal. Don't fill it in with epoxy (you'll lose the wonderful laminated wood look). I'd sand down the coaming spacer until the whole thing is flush. On my last build I was using a sanding disk which slipped edge first into my coaming spacer and gouged it prety good. Sanded it flush and matched up the shape (somewhat) on the other side and it looks fine.

For #2, this question has copme up before and I've seen messages where people cut the deck beam. I'd do that only if it leaves at least half-thickness intact and then I'd probably fillet the hell out of the backside. Good luck.
