Yes,the screw goes through the hull panel. Drill a pilot hole, slightly smaller than the root diameter of the screw. Then a shallow hole about the diameter of the screw head. Make it just deep enough so the screw when tightened is below flush to the hull panel.

Mix up some epoxy with wood flour and fill the hole. You can sand it flat when you get ready to varnish.
