John, don't worry about it. It shouldn't bother the integrity of your boat at all, and others have had the same experience. Variations in temperature, humidity, grain on the plywood all contribute to how this all goes together.
Personally, I think the Mill Creeks look great painted...Forest Green with a varnish finish on the cockpit and coaming.
